The Second Timeline
Note: In the "once upon a time" chapter arc in the law of gravity, there is time travel and alternate timelines intersecting and, well, it can be a bit confusing. So this is an outline of the Second Timeline (chapters 13, 15). The First Timeline and the Current Timeline are slightly different.

January 29: The timeline diverges from the current. Recon One go to explore P70-800. Time travelers from the future (MacGrimmon, Gladys, Markham, Potts, Kusanagi, Herschel) destroy the Ancient facility on the planet, thus saving the lives of John and Rodney. MacGrimmon speaks with John, explaining things, and John swears secrecy (but his team will find out the truth eventually). John also promises to return the favor by making sure DeSalle is not killed on M18-098. When they return to the City, they report a slightly altered truth to Dr Weir, and the planet still makes the List of Forbidden Planets.

Teyla's son Torren John (T.J.) is born offworld.
Pushed to an earlier date thanks to time traveling, the U.S. military policy "Don't Ask, Don't Tell" is officially rescinded. The SGC dials Atlantis, on New Lantea, sending a message from General O'Neill about the good news.
John and Rodney get married (a second time), now with the whole City as witness. Jeannie Miller and her family, as well as a Patrick, David and Laura Sheppard, are there too. It's a military ceremony with a saber arch and Dr Weir officiates it.
Markham and Stackhouse get married. There is so much glitter involved that Weir forbids any glitter from there on.
MacGrimmon marries Dr Rachel Potts five months after John and Rodney's wedding.
Gladys marries Dr Miko Kusanagi.

There is a leak which leads to the declassification of the SGC. People are afraid and outraged, there are riots and nations clash. But it not as chaotic as in the First Timeline. Senior staff are demanded to go to Earth to testify and be interviewed alongside SG-1 and other key SGC people. Reluctantly, Colonel Sheppard goes to Earth and his team follows, against Landry's orders, going wherever he goes. The Atlantis marines anxiously follow the news, watching TV broadcasts as soon as they are forwarded to the City. Reporters question the Wraith war and John's relationship with Rodney, but General O'Neill silences some of the questions and is supportive. Recon One goes to Earth six times that year and Markham's team goes with them as a security escort. After a mob attacks the cars taking them to a conference, the team and marines are beamed up to the Odyssey. They don't return to Earth after that.

The Tau'ri-Wraith War ends when eventually Rodney figures out a way to force the Wraith back into hibernation.
They figure out the ZPM equation and Earth is a more peaceful, stable place.
MacGrimmon visits Earth and his family there, and he takes his team to meet his brothers and sister.
A colony is built on Mars and a Stargate placed there.
Atlantis is declared its own independent Citystate. They begin a new reckoning of time, Atlantis Reckoning, based on when they first discovered the City in 2004 CE (making that Year 0, the new starting point). They make a democratic council and vote Teyla their leader. By now they are allies with the Travelers.
General O'Neill is now definitely retired.

Atlantis is known in the galaxy as a hub of safety. They trade regularly with the Travelers and others, and Traveler ships sometimes come in to land on the larger Piers. Recon Teams exist but are much more mixed and have different objectives. Pegasus is quite peaceful.
Kiyoko Gladys-Kusanagi is now a scientist, part of the Aurora crew, the ship commanded by Colonel Hailey.
Colonel Ford takes over as commander of Atlantis' military forces.

Now old, Rodney is dying. His whole team plus an adult Torren John gather in the infirmary during his last hours. John is a General now. MacGrimmon, albeit retired, is considered a go-to guy so the nurses call for him when it seems Rodney is about to die, and he goes to the infirmary to simply be there when the time comes. To MacGrimmon's startled surprise, Rodney doesn't die but Ascends, and John with him. Neither Ford, Ronon or Teyla are very shocked by this, however.

MacGrimmon dies from complications of old age. Gladys, the last surviving member of Recon Four, holds a speech at the funeral.
