Jonathan "Jack" O'Neill is one of the first Tau'ri to travel through the Stargate, along with Dr Jackson. Colonel O'Neill, Dr Jackson, then-Captain Samantha Carter, and Teal'c forms the first off-world team, SG-1, as Stargate Command takes shape under the command of General Hammond. Through the years SG-1 explores the Milky Way Stargate network and finds both allies and enemies.
O'Neill possesses the ATA-gene and twice downloaded the knowledge of the Ancients from a so-called Repository of Knowledge, leading to the discovery of Atlantis. He and Sheppard have the strongest known expressions of the ATA-gene among the Tau'ri. After scientists find an Ancient woman buried in the ice of Antarctica, Jack is infected with the Plague that killed many Ancients. He is made a Tok'ra host to save his life, and is captured and tortured by Ba'al, but eventually freed by SG-1. O'Neill first meets Major Sheppard when the Major flies him from MacMurdo to the Ancient Outpost in Antarctica.
In 2005, General Landry is given command of the SGC while O'Neill goes to the Pentagon in Washington, D.C., to work as the Secretary of Homeworld Command (formerly Office of Homeworld Security), a branch of the US Department of Defense after General Hammond, who previously held the post, retired in 2005. In the aftermath of the Atlantis Uprising in 2005, O'Neill takes Weir's side and supports her and Major Sheppard's decisions, leading to the Expedition gaining more freedom as well as continued support and increased manpower. nou ani atlantusNow that O'Neill is mostly at the Pentagon, Colonel Mitchell tries to reform SG-1. He still visits Cheyenne Mountain from time to time.
O'Neill is at the SGC when Atlantis dials in to tell them about the Goa'uld in Caldwell trying to destroy the City, and how it was stopped by Icarus. This sparks an investigation into the Trust, who implanted Caldwell with the Goa'uld. seeking antebellumDuring the investigation of the Trust and eventually the disappearances of Snow and White, O'Neill communicates with the NID from the Pentagon. He visits NCIS HQ to try to convince Director Sheppard to sign a nondisclosure agreement so that she can be let in on the Stargate Program, and tells Gibbs' team to release "Dr McKay" (Colonel Sheppard using Ancient Communication Stones) and Corporal MacGrimmon from custody. When Gibbs and his team are let in on the Program, O'Neill goes with them to the Prometheus and then Cheyenne Mountain, before returning to the Pentagon to continue the investigation there.

In June 2004, Anubis launches an attack on Earth. SG-1 goes offworld to find a Repository of Ancient Knowledge, and O'Neill downloads it into his mind. using that knowledge he finds clues to Atlantis, leads SG-1 to the Chair in Antarctica and defends the Earth using drone weapons. His mind is overwhelmed and he is put in a stasis chamber for months, and does not wake up until the Asgard beam him out and extract the knowledge. |
