During the Siege of Atlantis in 2005, Carson and his medical team rush to the Chair Room to find Sheppard unconscious. Carson has them escorted to the infirmary to recover, and he makes sure no visitors except AR-1 are allowed. When the City takes off from Lantea for a new planet after faking a self-destruct, the Uprising happens, and there are some injuries which Carson and his team takes care of. When Thompson is shot by a live round, Carson and a team of surgeons operate, but the injury is too severe. Carson informs Bates, who in turns tells Sheppard about the marine's death.
